it's always a good idea to reset the ECU after you install intakes. The car thinks it's getting a different amout of air than it actually is. It usually ups the performance of your too.

Sounds like tons of fun moving and all. I don't think there is anything to the noise so you should be fine leaving it on there, but definately reset the ecu so your computer can relearn the airflow characteristics. What you may be hearing is the computer studdering because it is getting a very unusual reading from the Mass Airflow Sensor and it is going away because the ECU is slowly relearning everything.
