Yea the ECUs between manual and auto. are diffrent. Problem is that the cams are diffrent and a handfull of sensors too. I think you would keep the auto. ECU cause the motor is still the auto. motor. Not to sure cause I dont get into the auto. stuff.

if you're gonna swap the tranny you should go ahead and get a full swap (at least if you're planning on swapping motors down the road). you're gonna end up changing a ton of things anyways.

yea, the best thing to do is have it rechipped for a 5-spd
